Take this post as a grain of salt, because my knowledge is based on
rumors on the Internets.
But I think I get your surprise. Assuming that this really is the legitimate 4chan source code, it's definitely strange because it's always been proprietary in the past.
I don't know much about 4chan's technical history, but I'm pretty sure that 4chan's script started as a translation of futaba channel's / 2chan.net's source code, which is downloadable for free from their website (I don't know what license it uses, if any).
I'm purely speculating, but maybe moot & friends knew it was poorly coded and intentionally sought security through obscurity, so they just kept it proprietary.

Yeah, I imagine* a disproportionate number of people espouse FOSS (I am one :) ) on 4chan, so it's a little ironic that the site itself runs proprietary code.
*I have no idea how many people support FOSS on other social medias because I pretty much exclusively use imageboards. I'm assuming that the more mainstream, the lower the share, generally speaking.

I'm not aware of any sites that are using it. But yeah I'm sure you could run your own imageboard with yotsuba's code. I haven't looked through the files nor do I even know much PHP in the first place, so I don't know if the code actually works or not.
Though given 4chan's history of hacks, you'd probably want to make some changes.
